Wound up going with the Power Stop kit K6523-26 Front and Rear Z26 Carbon Fiber brakes and rotors. After bedding the pads it seems like a really good setup.
Like Bruce said the master cylinder could be bad out of the box. Might have to get a replacement and start over.
Normally you start with the bleeder farthest from the master cylinder and work your way to the closest.

I have sent the alternator back for a replacement. If that doesn't fix it I will try the battery. Will check the battery connections again this weekend. Thanks everyone.
